The tachykinins are a family of small peptides that include the neurotransmitters substance P, neurokinin A, and neurokinin B, which can act on three related but distinct seven transmembrane G-proteins coupled receptors, albeit at different concentrations. The NK-3 receptor (NK3R) has greatest affinity for neurokinin B and is highly expressed in the supraoptic and paraventricular nuclei. Following binding of its ligand, NK3R activates a phosphatidylinositol-calcium second messenger system. It is likely these signals lead to the release of vasopressin and oxytocin into the circulation. NK3R may be involved in learning and memory as mice lacking this gene expressed cognitive deficits compared to normal mice. Although it has been suggested that NK3R plays a role in the regulation of vagal afferent relay neurons, it is likely that these receptors are activated by substance P or neurokinin A, as the airway nerves do not express neurokinin B. NK3R antibody does not recognize NK1R or NK2R.

The interferon-inducible, double-stranded RNA (dsRNA)-dependent protein kinase PKR is a member of the eukaryotic initiation factor-2 alpha (eIF2-alpha) kinase family, possessing serine-threonine kinase activity and two dsRNA-binding motifs that acts as part of the innate immune system. Upon binding dsRNA, PKR undergoes a conformational change leading to its activation and its phosphorylation of the translation factor eIF2, resulting in a general shutdown of protein synthesis and induction of apoptosis through upregulation of caspase-8 and capsase-9 activity in order to prevent the production of more viruses. To evade the antiviral effects of PKR, viruses have evolved multiple mechanisms, such as the inhibition of PKR by the non-structural protein (NS1) of the influenza virus. More recently, PKR has been implicated in several neurodegenerative diseases including Alzheimer, Huntington, and amyotrophic lateral sclerosis.

Ribonucleases (RNAses) H are enzymes that hydrolyze the RNA strands of RNA/DNA hybrids. The major role of these enzymes is to remove the RNA strand from the RNA/DNA hybrids that form during DNA replication and repair. RNAse H2 is made up of three subunits; all three are required for RNAse activity. Recent evidence has demonstrated that mutations in RNAse H2A or any of the other subunits result in Aicardi-Goutieres syndrome (AGS), a neurological disorder with similar symptoms to viral brain infections including high levels of IFN-alpha in the cerebral spinal fluid. Similar conditions are observed with mutations in TREX1, a single-stranded DNA exonuclease, suggesting that RNAse H2 and TREX1 may have similar roles, and that mutations in any of these genes lead to an accumulation of intracellular nucleic acids, triggering an inflammatory response through activation of the innate immune system.

TMP21 is a ubiquitously expressed protein that is involved in vesicular targeting and protein transport. More recent experiments have shown that it is also a component in the presenilin complex and modulates the gamma-secretase but not the epsilon-secretase cleavage activity of the amyloid precursor protein. The presenilin complex is composed of the proteins APH1, nicastrin, and PEN2 in addition to presenilin-1. Together, these proteins cleave the amyloid precursor protein at what is known as the gamma- and epsilon-sites and can lead to the accumulation of the Abeta cleavage product that is associated with Alzheimer's disease. Co-immunoprecipitation experiments using antibodies against these proteins also yielded TMP21 indicating that TMP21 may play a role in the regulation of this complex. Suppression of TMP21 expression by siRNA in transfected cells caused increased gamma-secretase activity but not epsilon-secretase activity, and increased Abeta; production, demonstrating that TMP21 can modulate gamma-secretase activity.

Two distinct signaling pathways activate the host innate immunity against viral infection. One pathway is reliant on members of the Toll-like receptor (TLR) family while the other uses the RNA helicase RIG-I as a receptor for intracellular viral double-stranded RNA as a trigger for the immune response. VISA is a mitochondrial membrane protein that was identified as a critical component in the IFN-b signaling pathways that recruits IRF-3 to RIG-I, leading to its activation and that of NF-kB. VISA is also thought to interact with other components of the innate immune pathway such as the TLR adapter protein TRIF, TRAF2 and TRAF6. VISA also interacts with the IKKa, IKKb and IKKe kinases through its C-terminal region. Cleavage of this region by the Hepatitis C virus (HCV) protease allows HCV to escape the host immune system. At least three isoforms of VISA are known to exist.

EphrinB proteins are thought to play key roles in cellular functions as diverse as neuronal migration and blood vessel development (Flanagan and Vanderhaeghen, 1998; Dufour et al., 2003; Oike et al., 2002). EphrinB molecules expressed at the membrane surface bind to the EphB family receptors on target cells during cell-to cell contact. This interaction leads to cell signaling in the target cell but also generates a reverse signal in the cell expressing EphrinB on its surface. This reverse signaling event is thought to be critical for vessel maturation and neuronal development. Importantly, tyrosine phosphorylation of EphrinB is thought to be a critical component of this reverse signaling event (Palmer et al., 2002). Recent work suggests that phosphorylation of a specific EphrinB residue (Tyr298) plays a key role in EphrinB signaling (Kalo, et al., 2001).
