L'analisi è basata sulle reazioni in tempo reale di PCR della 5' nucleasi per amplificare la sequenza genomica univoca nel microrganismo bersaglio. La PCR è un metodo per amplificare una specifica sequenza del DNA in cui l'amplificazione avviene generalmente in una reazione comprendente una DNA polimerasi termostabile, nucleotidi e primer complementari alla sequenza bersaglio. Quando la soluzione viene riscaldata, la molecola di DNA viene denaturata e si separa in due filamenti. Con il raffreddamento della soluzione, i primer si legano (annealing) alle sequenze bersaglio nei filamenti di DNA separati e la DNA polimerasi sintetizza un nuovo filamento estendendo i primer con nucleotidi, creando una copia della sequenza del DNA (amplicon). Il ripetersi di questo ciclo di denaturazione, annealing ed estensione aumenta in maniera esponenziale il numero di amplicon bersaglio. Nella PCR in tempo reale vengono impiegate specifiche sonde a fluorescenza per rilevare il DNA amplificato mediante ibridizzazione con amplicon. Queste sonde sono collegate a un fluoroforo su una estremità e a uno smorzatore che sopprime la fluorescenza sull'altra. Se la sequenza bersaglio è presente durante la PCR, si verifica l'amplificazione e la sonda viene degradata, producendo un aumento della fluorescenza. La fluorescenza viene misurata da un rilevatore e il software associato ne traccia l'intensità a fronte del numero di cicli, consentendo di determinare la presenza o assenza dell'organismo bersaglio.

Ai sensi della direttiva 2002/86/CE della Commissione europea, è obbligatorio dichiarare gli ingredienti degli alimenti. In caso di carne e prodotti a base di carne, è necessario specificare sull'etichetta le specie animali. Inoltre, l'identificazione delle specie può essere altamente rilevante per i consumatori per motivi economici, medici, culturali e religiosi. La sostituzione fraudolenta di carni più economiche al posto di specie più costose, l'inclusione di carne in prodotti privi di carne (per vegetariani) e la presenza di allergeni nei prodotti alimentari sono chiari esempi dell'importanza di tale questione (Ballin, 2010; Dooley et al., 2004). Vari metodi si basano sull'identificazione delle proteine mediante elettroforesi e/o test immunologici. Tuttavia, tali metodi non sono affidabili per l'applicazione in prodotti altamente lavorati e riscaldati, a causa del deterioramento delle proteine. Il DNA è più stabile delle proteine durante la lavorazione e, per quanto possa essere frammentato da vari processi, le moderne metodologie per il DNA, come le tecniche basate su PCR, consentono comunque di identificare il DNA delle varie specie presenti in un campione (Lockley & Bardsley, 2000). Le tecniche di PCR in tempo reale sono particolarmente adatte per questi prodotti, dal momento che consentono di amplificare e identificare con elevata sensibilità e specificità anche piccoli frammenti di DNA (Dooley et al., 2004).
