Elektrophoresepuffer halten während der Trennung von DNA, RNA und anderen Proteinen einen konstanten pH-Wert aufrecht. Sie liefern Ionen, die den angelegten Strom übertragen, und ermöglichen es durch ihre geringe Ladung, dass Moleküle unterschiedlicher Größe sich mit verschiedenen Geschwindigkeiten bewegen können. Zum zusätzlichen Schutz der Proteine verhindern die vorbereitenden Substanzen deren Abbau, um die Integrität der Proben und genaue Testergebnisse sicherzustellen. In verschiedenen Molekulargewichten erhältlich, kann der optimale Puffer basierend auf den zu trennenden Makromolekülen ausgewählt werden.
